This kind of shortage occurred when industrial age was released too. It will sort itself out after a while. Might be one of the reasons for long build times, plenty of time to loot for the next upgrade.
Doesn't seem fair really. Once destroyed they should no longer affect the battle. Perhaps this is why there are so many Acropolis and Versailles wonders.

Toast, it could just be a glitch from buying them back to back. Report it as such so this player may have their base corrected. Not every player cheats.
